The 2010 Wimbledon runner-up completed a 6-3, 6-2, 7-6 win to earn a shot at top seed Novak Djokovic, who survived a marathon, five-hour tussle with Stanislas Wawrinka.
Berdych fought off five set points in the third set against Anderson and finally closed out on his fifth match point when the South African hit a forehand long after two hours and 44 minutes.
The Czech player, who helped his country to victory in the Davis Cup final in November, has yet to drop a set in the tournament.
Anderson had upset No. 22-seeded Fernando Verdasco to reach the fourth round - his best showing at a major.
"I had chances all through the third set that I should have taken but I'm happy I made it through," Berdych said.
"It will be my third quarter-final. Lucky third time, this should be the one, right? If I play Novak, it's going to be a great match, a tough battle.
"I don't want the same result as the last two times I was in the quarter-finals."
