Berdych needed two hours and 12 minutes to eventually see-off the world number 118 and avenge his first round defeat at last year's Wimbledon by winning out 6-4 6-7 6-4.
27-year-old Berdych recovered from losing a lengthy tie-breaker in the second set, during which Gulbis saved three match points, to rally again in the decider.
After a marathon 13 hours of Davis Cup weekend for the Czech Republic, Berdych is getting plenty of court time in during the start of the season as he improved to 8-2 for the current campaign.
Third seed and former winner Jo-Wilfried Tsonga bounced back from a first round defeat in Rotterdam last week by beating Russia's Nikolay Davydenko in straight sets in his second round match.
Tsonga sent down nine aces and broke the Davydenko serve twice en route to a comfortable enough 7-6 6-3 success.
Emerging Australian talent Bernard Tomic has booked his second quarter-final spot of the season after he saw off India's Somdev Devvarman 6-3, 7-5 in 73 minutes.
Gilles Simon beat Holland's Robin Haase in a remaining first round match, while Rotterdam runner-up Julien Benneteau struggled before getting rid of wild card Lucas Pouille.
