The 34-year-old former Aston Villa man rejected a new deal at the AOL Arena earlier in the season and has decided to move to the Bundesliga Zwei side instead.
Beinlich helped establish the former GDR club in Die Bundesliga in the 1990s. Playing under coach Frank Pagelsdorf, he scored 35 goals in 105 games for the club in all competitions between 1994 and 1997.
The German has signed a two-year deal with Rostock, who are tenth in the second tier with three games remaining.
As the season draws to a close, his current club Hamburg still have an outside chance of beating Bayern Munich to the Bundesliga title.
They are two points behind the league leaders with two games left in the season, but Bayern have a game in hand.
