The Movistar rider attacked out of the dwindling peloton with 3km to go and held on to claim his first win of the season by six seconds.
Team-mate Alejandro Valverde won the sprint for second place ahead of Nacer Bouhanni (FDJ).
Herrada will now wear the leader's jersey on Saturday's second stage, which climbs the famous Col du Tourmalet and ends with a summit finish at Val Louron.
Elsewhere in Europe on Friday, Marcel Kittel (Giant-Shimano) retained his five-second lead of the Ster ZLM Toer in the Netherlands following a third stage won by New Zealand's Greg Henderson (Lotto Belisol). The five-day race ends on Sunday.
At the Tour of Slovenia, Australia's Michael Matthews (Orica-GreenEdge) crossed the line second behind winner Sonny Colbrelli (Bardiani-CSF) on stage two to retain his overall lead. The four-day race also finishes on Sunday.
