The unheralded Victorian, who was ranked 1,251st in the world before the event, held off closest challenger Rod Pampling after both men carded closing rounds of 69.
Popovic began the round two shots in front and increased his lead after an early birdie before a double bogey on the par three eighth saw him slip a shot behind fellow Aussie Pampling.
A birdie on the par five 12th brought him to within a shot of the leader, but Pampling, who began the day with six straight birdies faltered with consecutive bogeys.
A birdie at 17 put Popovic firmly in the driving seat with a two-shot lead and his advantage was increased to four after Pampling double bogeyed after finding the water.
A par at the last confirmed Popovic's victory with the Australian carding a 69 in the final round to finish 16 under par and claim the 225,000 winners cheque.
Pampling finished second on 12 under alongside Anthony Brown, a shot clear of Geoff Ogilvy (69) and Brad Kennedy (70).
