Aled Thomas kicked eight points for the visitors but it was a late try from Andy Fenby which proved to be the decisive score.
Ian Keatley and JJ Hanrahan eached kicked penalties for Munster but the Irish outfit could only manage a losing bonus point in treacherous conditions on Sunday evening.
Neither side was able to make a quick start, with a testing wind and French referee Laurent Cardona's whistle having the most influence on the contest early on.
Keatley opened the scoring in the 23rd minute but a Thomas kick cancelled that effort out soon after as unforced errors and static play blighted both side's performances.
The rain continued to teem down in second half and there was no further socring until the 68th minute, when Thomas slotted a penalty over with the aid of the left upright amid a strong period of scrummaging.
The Scarlets then grabbed the only try when Munster full-back Felix Jones failed to collect a loose ball, which ran free over the whitewash for Fenby to flop onto it.
Thomas added the conversion to put the seal on the Sacarlets first win over Munster since 2007, while Hanrahan added a late penalty to give the home side a bonus point.
