Kanepi outgunned her Romanian opponent 6-1 6-2 to set up a last-eight clash with Ayumi Morita on Thursday - the Japanese saw off Poland's Urszula Radwanska 6-2 6-3.
"I never played a tournament as a defending champion before this, but right now I'm trying not to feel any different," Kanepi told the WTA's official website afterwards.
"I'm not worrying about my legs or my game or defending any points - I just want to get back to playing well again. And I'm happy to be in the quarter-finals."
Russian pair Anastasia Pavlyuchenkova and Elena Vesnina will go head to head in the quarters after enjoying straight-sets victories.
Third seed Pavlyuchenkova defeated Spain's Estrella Cabeza Candela 6-3 7-6 (7/4) while seventh seed Vesnina was a 6-4 6-4 winner against Romania's Monica Niculescu.
Former US Open champion Svetlana Kuznetsova, another Russian still in contention in Portugal, beat Kazakhstan's Galina Voskoboeva 6-4 6-4 and will next play Switzerland's Romina Oprandi, who toppled China's Peng Shuai 6-1 6-3.
Also on Wednesday, fourth-seeded Spaniard Carla Suarez-Navarro advanced with a 6-4 6-3 triumph over Belgium's Yanina Wickmayer and Monica Puig of Puerto Rico got past Italian Francesca Schiavone 6-3 6-2.
