Dropped for the final two Tests of a winter Ashes series to forget, Prior bounced back with a typically fluent, if not slightly fortunate, innings of 125 as Sussex made 386 in reply to Middlesex's poultry 105.
Prior, who was dropped three times during his 138-ball effort, eventually perished to England team-mate Steven Finn, who returned impressive figures of 6-80.
As well as Prior's ton, fellow wicketkeeper Ben Brown (44), Steffan Piolet (25), James Anyon (50), Jon Lewis (35) and Steve Magoffin (19 not out) then helped drive Sussex on to their final tally.
Middlesex, 281 runs adrift of Sussex starting their second innings, then lost opener Sam Robson (1) before closing day three on 57-1.
At Trent Bridge, Riki Wessels struck 90 as Nottinghamshire set Lancashire 349 to win heading into the final day.
The match is nicely-poised thanks to the efforts of Lancashire all-rounder Tom Smith, who finished with 5-53 as Notts collapsed from 188-3 to 220 all out in their second innings.
Smith also held firm with the bat in the morning session, helping Lancashire avoid the follow-on in the first innings with an unbeaten 42 in his side's 144 all out.
Chasing 349 to win, Lancashire had a tricky nine-over spell to survive before the close and in that time they lost Luis Reece, bowled by Harry Gurney for six as the Red Rose county ended on 7-1.
