Harris' two-hander right on the final horn provided a rare moment of celebration this season for the Magic, whose record now reads 15-37.
That is the second-worst in the league, while the Thunder's 40-12 stats remain the NBA's second-best.
But a chance to improve that record further went begging as the league's top scorer Kevin Durant missed a jumper to settle the game.
The rebound was collected by Orlando's Victor Oladipo, and his pass was funnelled on by Maurice Harkess for Harris to jam the ball through the hoop.
It was his 18th point of the game and completed a remarkable turnaround given the Magic were 16 points down during the third quarter.
Durant top-scored for Oklahoma with 29 points, while Spaniard Serge Ibaka added 26 points, six rebounds and five blocked shots.
