The first-round finish was followed by a trademark post-fight interview where Sonnen demanded to fight Wanderlei Silva next.
His wrestling paved the way for an impressive victory over Shogun, secured through a guillotine choke with just 13 seconds remaining of the first round.
Coming off back-to-back championship losses to Anderson Silva and Jon Jones, the loudmouth Sonnen was in danger of losing all legitimacy despite the publicity he receives.
But the 36-year-old responded with possibly the best performance of his career, taking Shogun down twice and dominating top position for most of the first period.
He then sunk in the fight-ending choke as Shogun attempted to get back to his feet.
Challenge
Never one to shrink away from the spotlight, the victorious Sonnen delivered a typically outrageous speech afterwards where he challenged long-time rival Wanderlei Silva to meet him in the Octagon.
It was a fitting way to end an all-round excellent UFC Fight Night in Boston.
In the co main-event, Travis Browne survived an early onslaught to knock out Alistair Overeem with a stunning front kick.
Urijah Faber won a decision over Iuri Alcantara, and Matt Brown knocked out Mike Pyle after just 29 seconds.
John Howard and Michael Johnson earned decision wins over Uriah Hall and Joe Lauzon, respectively.
On the prelimary card, London's Brad Pickett lost a Fight of the Night via submission to Michael McDonald. But, Dublin's Conor McGregor justified his hype with a dominant decision over Max Holloway.
