The 31-year-old veteran, who already had two world titles and two Olympic golds under her belt, cleared 4.89 metres to claim the victory at the Luzhniki Stadium.
American Jennifer Suhr came second after clearing 4.82m, while Yarisley Silva was third, also with a best height of 4.82m.
Once it was confirmed Isinbayeva would win the competition she tried to beat her own world record of 5.06m, but failed on all three attempts.
Elsewhere, LaShawn Merritt took the men's 400m title with a world-leading time of 43.74 as world and Olympic champion Kirani James suffered a dramatic collapse.
Merrit, who regained the title he won in 2009, came home ahead of fellow American Tony McQuay, with Luguelin Santos in third and James fading all the way down to seventh in the home straight.
Robert Harting continued his dominance of the men's discus, the German claiming his third straight world gold medal with a throw of 69.11m.
The women's 3,000m steeplechase was won by Kenya's Milcah Chemos Cheywa, while Mohammed Aman of Ethiopia took the honours in the men's 800m.
