The 30-year-old was navigating a roundabout on the 139km route from Unley to Stirling when his wheel lost grip and sent him hurtling to the ground.
It is a major blow for the Unites States national champion, who was making his debut for the Danish team after joining from Cannondale over the winter.
Saxo-Tinkoff sports director Fabrizio Guidi said: "He crashed hard on the asphalt. He has now been examined at the hospital, where the first X-ray images show a breach of the clavicle.
"[It is] a somewhat unfortunate debut for Timmy, but we hope that he recovers quickly."
Duggan revealed afterwards his collarbone break was not the only injury sustained in the crash.
He tweeted: "For sure broken collarbone, currently evaluating couple other issues as well. But I'm fairly OK.
"Just got stitches to a deep hole in the elbow. They found a big woodchip in there."
His knee is also understood to have been damaged.
