Currently, the Union Cycliste Internationale (UCI) administers and controls drug testing, but the American feels this is not healthy for cycling.
Speaking at a University of Texas symposium on doping in sports, the 51-year-old said: "Drug testing has to be separated from the UCI."
But he added: "I'm not optimistic with UCI involved. I want to see cycling get back to where I can say I can see a real winner."
Lemond, who won Le Tour in 1986, 1989 and 1990, says riders do not trust the governing body which has had to defend itself against criticism which suggested they helped Lance Armstrong cover up doping offences.
Armstrong was stripped of his seven Tour de France titles last year following the doping scandal.
Bill Bock, attorney for the US Anti-Doping Agency, was another speaker in Austin and he stressed that the Armstrong controversy should not be treated as an isolated case.
Bock said: "The ultimate tragedy would be if this whole scenario would be viewed as merely the Lance Armstrong affair."
