Kenny, who on Friday won the keirin event, held off the challenge of Peter Mitchell with Matthew Crampton defeating Craig MacLean in the bronze medal contest.
"It is the first race on wood because we have been training on concrete over the summer, so I was only just finding my feet towards the end of the night," said Kenny afterwards.
"But winning is a habit so let's hope we can carry it on through the World Cup. It is only going to get harder from here."
Corinne Hall took victory in the women's scratch race ahead of Laura Trott, another who had won gold at the championships on Friday.
Hall said: "It is a bit of a shock really. I wasn't even going to ride, but my coach talked me into it.
"I knew if it came down to the sprint that I couldn't beat Laura or Dani (King), so when I saw a couple of people go off the front I thought 'I have got to go with a do or die effort'."
Elsewhere, there was more success for Jess Varnish in the women team's sprint final as she took gold with Danielle Khan, which was her third title of the week.
Gold in the team pursuit went to Wheelbase ahead of Prestige VC.
