The Spaniard, in his rookie season, dived past Jorge Lorenzo on lap 13 and led for the remainder of the 27-lap race.
Marquez's team-mate Dani Pedrosa finished second, almost three and-a-half seconds behind, with defending champion Lorenzo third for Yamaha.
Lorenzo's team-mate Valentino Rossi was fourth with Cal Crutchlow fifth for Monster Yamaha, the Italian overtaking both Crutchlow and Alvaro Bautista on the last lap.
The top five racers on the day occupy the same positions in the season standings, separated by 61 points with Marquez 21 clear.
"I didn't make such a good start," said Marquez, who has now won four times in total this season and has only once failed to finish on the podium.
"But I knew before the race that the most important part was toward the end of the race. I just tried to follow Dani and Jorge. Then I tried to attack. Now we go back to Europe, and we would like to continue."
British rookie Bradley Smith (Monster Yamaha) also made a late move, overtaking Ducati duo Nicky Hayden and Andrea Dovizioso at the last corner to snatch eighth place.
