The reigning WTCC champion was promoted to pole position after team-mates and fastest qualifiers Sebastien Loeb and Jose Maria Lopez were demoted after problems with their automatic fuel cut-off systems were identified.
Muller made a poor start in testing conditions but took the lead on the second lap and never looked back.
He finished 12.7 seconds ahead of team-mate Loeb, who found himself back in seventh place on lap one, but gradually worked his way through the field.
Lopez had to settle for fourth as the factory Honda of Gabriele Tarquini split the Citroens to finish third.
