Dixon was joined on the podium by teammates Charlie Kimball and Dario Franchitti in IndyCar's first race at Pocono Raceway since 1989.
It has been a tough season for Dixon who, going into Sunday's race, had led for just one lap during 2013 at the Indianapolis 500.
The New Zealander dominated down the stretch of the 400-mile race and became IndyCar's eighth different winner of the year.
Andretti Autosport had qualified three drivers on the front row of the grid but James Hinchcliffe and Ryan Hunter-Reay were involved in accidents while Marco Andretti faded over the final few laps.
A delighted Dixon said: "Going into this morning I was not thinking we could win.
"Fuel mileage was the big key. We still had speed and we were running up front all day."
Kimball, who had started 12th in a field of 24, matched his best finish in this 160-lap event.
