The reigning world champion has taken both pole and the race win in each of the first three rounds of the season and extended that run on home soil on Saturday.
Marquez broke the lap record with a fastest time of 1 minute 38.120 seconds to end the session 0.421s ahead of fellow Spaniard Jorge Lorenzo.
Lorenzo will start the race sandwiched between two Repsol Hondas, with Marquez's team-mate Dani Pedrosa rounding out the front row after qualifying just over half a second slower than the pole-sitter.
The second factory Yamaha of Valentino Rossi set the fourth-fastest time of the session ahead of Aleix Espargaro and Andrea Dovizioso.
Bradley Smith of the Monster Yamaha Tech 3 team was the leading British rider in ninth position. Cal Crutchlow, Scott Redding and Michael Laverty failed to make it into Q2 and will start the race in 14th, 18th and 21st places respectively.
