Ben Ryan's side ran in five tries to claim the title and move level with South Africa and New Zealand on two tournament wins in this season's series.
South Africa's surge to the final in Japan, though, ensured they regained the overall lead on 116 points with Fiji in third behind New Zealand.
Fiji were at their best as they overcame New Zealand 17-12 in the semi-final before overcoming South Africa in the final.
England finished third after defeating the All Blacks 21-12 in the third-place play-off.
Australia overcame USA to claim a second successive victory in the Plate competition while Wales beat Scotland to the Bowl and Argentina defeated Samoa to win the Shield.
"We are very excited because it keeps us in the race for the title," Fiji captain Osea Kolinisau said.
"Our goal for this season is to win the series and we have closed the points here. There will be more expectation, now that we have won in Tokyo, in Hong Kong."
