South Africa fought back to match Australia's lead but found themselves on the back foot later in the afternoon, with Aiden Markram (1), Marques Ackerman (62) and David Bedingham (11) all being removed for 132 inside 28.2 overs.
Skipper Temba Bavuma arrived at the crease and brilliantly ground down the Australian pace attack to make 35 runs off 115 deliveries off a strike rate of 30.43, before Nathan Lyon struck a huge body blow.
Lyon jagged a beautiful off-spinner around Bavuma's bat and into his middle stump to remove the South African captain just five minutes before the close of play, with the hosts 140-4 at stumps and needing a big morning on Friday to advance their lead on day four.
The hosts' hopes of piling on a big lead were confronted by Mitchell Starc, who came firing out of the blocks in South Africa's second innings to bring his match haul up to eight wickets.
Markram first clumsily struck Starc up to Travis Head at mid-off in the third over before Josh Hazlewood's shorter delivery saw Bedingham pull the ball out to Lyon standing at deep square leg.
Ackerman and Bavuma combined brilliantly, with the former advancing to 62 off 80 deliveries. But just as he built momentum, Starc's bouncer struck his gloves before carrying to Cameron Green in the slips.
Matthew Breetzke (19) and Ryan Rickelton (8) will return to the crease on Friday.
Inglis, who hit 11 fours and two sixes, began the day needing 10 runs to reach his milestone, but his time at the crease on Thursday was short-lived, with Simon Harmer forcing him to edge behind to Rickelton for 102 for 135.
Harmer was the pick of the South African bowlers, also snaring Carey for 80, adding to his pair of wickets on day two to finish with figures of four for 104.
Kagiso Rabada trapped Cummins for no runs next, before Starc was caught behind by Rickelton off a Gerald Coetzee delivery for 11.
Harmer found himself in the centre of the action again after lunch, taking a brilliant catch in the slips to remove Nathan Lyon for one off a Wiaan Mulder delivery.
