The Australian midfielder sustained a cut in his knee in a challenge with Lewis Cook during the Terriers' 4-1 victory against Bournemouth at the John Smith's Stadium on Sunday February 11.
Mooy scored his second goal in a Huddersfield shirt as the Yorkshire side upset Manchester United 2-1 back in October.
"It's only a cut but unfortunately it was infected when he got his stitches," Wagner explained.
"This means there is a slight setback but nothing serious, he will miss the next two games this is for sure, and maybe Tottenham as well.
"It isn't something where ligaments or muscles are damaged so he will be out for a maximum of two weeks."
Mooy, 27, is the latest in a handful of Huddersfield players who are unavailable. German left-back Chris Lowe (hamstring), midfielder Sean Scannell (groin) and defender Michael Hefele (illness) are currently sidelined.
Elias Kachunga is undergoing rehab on a lengthy knee problem while Alex Pritchard is also cup tied ahead of the weekend cup clash.
"Aaron was back to his best against Bournemouth so it's a shame. But Dean Whitehead, Jonothan Hogg and Danny Williams are back in training. Williams can also play in his position so we have options.
"But he [Aaron] will come back refreshed mentally and physically in two weeks and help us."
On this weekend's FA Cup tie, Wagner added: "We can cause them some problems and we have to be on our best in terms of focus and concentration. The FA Cup atmosphere is always special when there is potential for an FA Cup shock."
