Barca revealed that an agreement over a new deal had been reached on Friday and the Argentine officially put pen to paper on Monday.
A statement on the club's website said: "FC Barcelona would like to announce that Leo Messi and the club signed a revised contract this afternoon.
"The signing took place in the presence of Leo Messi, his father Jorge Messi and the club president Josep Maria Bartomeu, as well as the sporting vice-president Jordi Mestre and the club CEO, Antoni Rossich.
"During the signing, which was made in the presidential box at the Camp Nou, Leo Messi repeatedly expressed his excitement about the new deal."
No details have been given about the length of the new deal but, according to reports in Spain, the contract is worth a record 20million euros per season and ties Messi to the club until 2018.
Barcelona, who narrowly missed out on winning La Liga, ended the season without a major trophy for the first time in six years, forcing coach Gerardo Martino to quit after just one season in charge.
Following the 1-1 home draw that saw Atletico Madrid crowned champions Messi said it had been a "hard year, personally and as a group", and apologised to fans, promising to do better next season.
"We had an opportunity to achieve an aim in the last match and we did not manage to seize it," he said.
"I just want to say sorry to all the Barcelona fans and promise them that this coming year we will do justice to the club and achieve big things."
