The striker, who saw a move to Sunderland collapse this summer due to injury doubts, is linking up again with Harry Redknapp by moving along the South Coast.
Pompey chief Milan Mandaric admitted he would not let the Jamaican leave on a free transfer but the two rival clubs have managed to agree a fee for his services.
Redknapp is seeking fresh blood in attack after losing Henri Camara, Peter Crouch and Kevin Phillips following Saints' relegation to The Championship.
Providing Fuller can overcome medical tests on his troublesome knee problem, he will sign for the St Mary's outfit.
The former West Ham boss also confirmed that he failed in a bid to sign another Pompey striker - Diomansy Kamara, who joined West Brom on Tuesday.
"I have got the go-ahead from Pompey and I hope he will come in today," Redknapp told Southampton's official website. "I like him, he is a good player.
"Diomansy Kamara wanted to play in the Premier League.
"I don't know what wages West Brom are paying but we made him a very decent offer and bid £1.5 million which shows the ambition."
West Brom's Darren Purse and trialist Tomasz Hajto remain targets for Redknapp.
"I have not spoken to the chairman about exact amounts but there is some money and I would still like to get Darren Purse," explained the Saints manager.
"He was at the game last night but Cardiff have made him a very good offer and he has to think about what he wants to do.
"I like Hajto too. We sold Andreas Jakobsson for £500,000 and, if we can get the Pole on a free transfer, then that is good business.
"He is a big, strong player."
