The new deal will keep the 20-year-old at Brisbane Road until June 2009.
"Brian's new contract is a rich reward for his performances over the last two seasons," said O's boss Martin Ling (pictured).
"He thoroughly deserves it and he has gone from strength to strength since converting to centre-half - if his game continues to develop at a similar rate, he will have a big future in the sport.
"He is yet another product of the centre of excellence here, and it is a great tribute to our youth system that eight members of our first-team squad have come through it."
