The home side broke the deadlock four minutes before the break with Gary Jones heading home from Ciaran Toner's cross.
The lead proved short-lived as Jon Parkin drew Macclesfield level just two minutes later.
Grimsby restored their lead just past the hour mark when Tom Newey netted from long-range and Gary Cohen made sure of the victory with the third ten minutes from the end.
The win moved Grimsby top of the table on goal difference above Leyton Orient.
Bury climbed further away from trouble with an impressive 3-0 win at Mansfield.
Danny Reet gave Bury the ideal start with the opener after just six minutes and Simon Whaley doubled the lead just three minutes later.
Reet put the game beyond Mansfield with his second and his side's third 15 minutes from the end.
