But RKC responded and were level on the half hour as Johnny Heitinga put through his own net.
In the second half Ajax proved too strong and recaptured the lead on 66 minutes when Gabri struck.
The win was wrapped up in the final minutes when Romanian forward Nicolae Mitea fired home.
AZ Alkmaar and NAC Breda meet on Thursday in the second semi-final.
