Ekici, who signed for Bayern at the age of seven, never made a first-team appearance during his time in Munich, but impressed during his loan.
He told bremen.tv: "Werder is a very good place for me. I'm looking forward to experiencing the stadium, the fans and the team. I want to take my chance here."
Born in Munich, Ekici was capped by Germany up to Under 21 level, but later switched allegiance to Turkey.
He joins a Bremen side who finished 13th in the Bundesliga under Thomas Schaaf.
