Gareth Southgate's men have also been handed a further £30,000 suspended fine should they fail to improve during the 2008/09 campaign.
Boro racked up 85 yellow cards and two reds over the course of their 39 Premier League fixtures last term, a record deemed unacceptable by the Football Association's regulatory committee.
However, they were not the worst offenders in the top flight as Blackburn topped the league of shame with 74 cautions and six dismissals.
Offenders
Boro's worst offender last year was departed Dutch midfielder George Boateng, who totalled nine yellow cards.
Meanwhile, David Wheater, Gary O'Neil and Luke Young all saw yellow on eight occasions.
Elsewhere, Championship Burnley were fined £10,000 with a further £10,000 suspended, while League Two Darlington must pay £3,000 with a further £5,000 left outstanding.
Finally, Macclesfield received a suspended £3,000 fine as a result of their misdemeanours.
