The injury-hit hosts already had five players out before Tom Elliott and goalkeeper Wayne Brown were forced off inside 27 minutes.
Kevin Ellison then gave Rotherham the lead on the stroke of half-time, but Ryan Lowe claimed a 48th-minute equaliser with his seventh of the season.
Stephen Dawson had a 65th-minute penalty saved by visiting goalkeeper Andy Warrington but Baker pounced six minutes from time to reward a spirited second-half performance.
Baker sealed the win when he poked home following a deflected shot, giving Bury their sixth win in eight games.
