Rowe was on hand when the ball fell loose in the six-yard box for him to beat goalkeeper Darren Randolph with a low shot.
Stockport have now gone seven away games without defeat, having won four and drawn three in League One.
Both sides had first-half chances with Stockport's Peter Thompson heading a cross from Anthony Pilkington over the crossbar.
Midfielder Kris Taylor kept the pressure on the Hatters with another shot that cleared the crossbar before the interval.
Goalkeeper Fraser Foster also made a good save to deny Hereford striker Andy Williams, but on the stroke of time Rowe clinched the Hatters' victory with a low shot.
