Greg Kiltie's third goal in five games drew the hosts level before an acrobatic hit from John-Jules in stoppage time.
Phillips equalised after 48 minutes but Killie drew clear to record a huge victory for their survival chances.
Irish midfielder Phillips kicked off the entertainment with his first goal since September.
Kilmarnock offered a poor clearance to a long throw and Richard King looped a header back into the penalty box.
The ball slithered away from Mikael Mandron as it bounced but, with his back to goal, Phillips caught 'keeper Kelle Roos out with a backheel effort from seven yards.
Kilmarnock did not lack for intensity in their bid to level the scores and earned a huge dividend for those endeavours two minutes before the break.
Findlay Curtis created the half yard required to whip over a beauty of a deep cross from the right and Kiltie, against his former club, headed home from close range.
From the straightforward to the spectacular, the hosts swiftly seized the lead as Curtis' deflected shot was met by a stunning strike by John-Jules that gave Shamal George no chance.
Saints began the second half determined to respond and they crafted an answer inside three minutes.
Declan John fed Mandron who hit the byline and drilled a delivery across goal. Roos only succeeded in scooping the ball out to Phillips who buried his second of the game from eight yards.
The visitors peppered the Killie goal with Roland Idowu and substitute Dan Nlundulu going close.
George dug out the save of the night - a fierce Curtis strike at his far post on the hour.
But the on-loan Wycombe 'keeper was beaten for a third time after 76 minutes.
Joe Hugill was released down the left and picked out John-Jules in the centre of the penalty box. George got a hand to the first effort but John-Jules made no mistake at the second attempt.
The Englishman's perfect night was complete when he secured the comfort of a two-goal lead with eight minutes left.
He got the better of a tangle with Marcus Fraser to win a long ball through the middle and bury a finish low past George.
Killie needed that extra advantage because spirited Saints mustered a stoppage-time reply through Scott Tanser's volley, but it was too little too late.
