Two minutes after the interval United defender Peter Murphy was ruled to have fouled Ryan Jarvis and fellow striker Scott McGleish levelled from a twice taken penalty.
Six minutes from the end Orient substitute Adrian Patuela worked his way forward and cleverly set up McGleish to score.
McGleish was denied a hat-trick by United keeper Lenny Pidgeley before Thirlwell produced his excellent 15-yard equaliser.
