The 27-year-old defender damaged knee ligaments in the midweek cup clash against Le Mans.
The Brazilian, a summer signing from Benfica, will now miss the rest of the season.
Anderson is the third Lyon player to pick up such an injury this season after Gregory Coupet and Cris also suffered similar problems.
Midfielder Mathieu Bodmer is now set to drop back and play centre-half, whilst Lyon look for defensive reinforcements.
They are being linked with loan moves for Jean-Alain Boumsong and Nicolas Burdisso.
