The defender headed home from close range 10 minutes from time when he met Niall McGinn's inswinging corner.
The win was just about deserved although the visitors ended the game with 10 men after substitute Nicky Low was shown a red card for a terrible two-footed tackle on Sean Clohessy in injury time.
Dons' keeper Jamie Langfield denied Kris Boyd and Sammy Clingan after the break, but Kilmarnock's second half chances were largely few and far between.
During a goalless first 45 minutes, the closest either side came to scoring was when Aberdeen's Ryan Jack headed Barry Robson's cross against the bar on 14.
McGinn had also gone close for the visitors after just 75 seconds while, at the other end, Rory McKenzie and Robbie Muirhead both had chances for Kilmarnock during the latter stages of the first half.
Boyd had a 12th minute effort ruled out by referee Craig Charleston as Killie lost at home for the sixth time in 11 league games.
In-form Aberdeen, meanwhile, are now Celtic's closest challengers following their seventh win in eight games.
