Third division high-fliers Gazelec had previously knocked out Ligue 1 clubs Toulouse and Montpellier, but there was not to be another giant-killing.
Gazelec were handicapped by the early sending-off of Anthony Colinet, but they gave as good as they got in the first half.
However, Alexandre Lacazette gave Lyon the lead just before the hour and captain Lisandro Lopez then doubled their advantage.
Substitute Clement Grenier scored within seconds of coming on before Bafetimbi Gomis wrapped up the win.
Lyon are already preparing for Saturday's French League Cup final against Marseille and they can now look forward to a second trip to the Stade de France at the end of April.
Rennes take on third-tier Quevilly on Wednesday in the second French Cup semi-final.
