Johan Micoud restored Werder's advantage just on the hour mark, before two strikes from Ailton (66, 79) completed his hat-trick and secured an emphatic victory.
Borussia Monchengladbach travelled to Berlin and came away with all three points in a 2-1 win.
Markus Munch converted a tenth minute penalty and when Peter van Houdt made it two in the 58th minute it looked all over.
However, Michael Preetz's strike ten minutes from time ensured a few nervous moments for the visitors.
In the other game Bochum and Borussia Dortmund played out a 0-0 draw.
