Tunisian-born striker Dino Maamria (pictured) was the hero for Boro as he grabbed both goals. The first came after 29 minutes when the former Doncaster man turned and smashed home from 12 yards.
Stevenage doubled their lead crucially before half time and it was again Maamria, this time he headed home from close range.
Jim Goodwin reduced the areas with 20 minutes left when he slotted home a penalty, but it was too little too late for Sammy McIlroy's men.
Nigel Clough's Burton produced the only other real giant killing of the day with their win at Torquay.

Ford United of the Ryman League claimed a very good 2-2 draw at Vale Park to earn a replay with the Second Division side.
Ford went ahead after 20 minutes through Mervyn Abraham (20), but two goals in four minutes from Stephen McGhee (60) and Liam Burns (64) put Vale ahead.
The non-leaguers then levelled on 74 minutes through Alex Fiddes.
Tony Adams capped his first game as a manager in football with a very good 4-1 win over Swindon.

Telford United left it late to beat Crawley Town 3-2 at The Bucks Head Stadium.
Crawley looked as if they were on for an upset after going 2-0 up through Paul Armstrong (8) and Justin Gregory (28).
However, Telford came back well and Richard Lavery (58), Sam Ricketts (77) and Chris Murphy (90) made sure of their second round place.
Oldham made sure of their place in the next round with a 3-0 win over Carlisle at Boudary Park.
Loan star Calvin Zola put The Latics ahead after 35 minutes, before two goals from Ernest Cooksey (37 & 78).
Macclesfield booked their place in the next stage with a 3-0 win over Boston at Moss Rose.
Marin Carruthers grabbed two (20 & 61), before Colin Little pounced in the last minute.
Northampton produced a great display as they secured a 3-2 win over Plymouth at The Sixfields Stadium.

Chris Hargreaves then struck on the hour to put Town ahead, only for Ian Stonebridge to level just a few minutes later.
Derek Asamoah then grabbed the winner for The Cobblers with just seven minutes left.
Scunthorpe left it late at Glanford Park as they secured a 2-1 win over non-league Shrewsbury Town.
Paul Hayes put Iron ahead after nine minutes, but player-manager Jimmy Quinn looked to have earned a replay when he pounced three minutes from time.
The Shrews could not hold on though and Hayes struck again just a minute from the end.
Tranmere booked their place in the second round with a 3-2 win over Chesterfield at Prenton Park.
Eugene Dadi put the home side ahead after four minutes, but Gareth Davies levelled just after the interval.
Iain Hume then pounced on 83 for Rovers, but again Chesterfield levelled through Ian Evatt.
The tie was decided three minutes from time when Micky Mellon struck home a penalty.
