The Hornets took the lead just after the half hour mark as Micah Hyde volleyed home his rebound after his first effort was blocked when he latched onto striker Heidar Helguson's through ball.
In the second half, Dario Gradi's side were handed a penalty when Lee Cook unnecessarily tripped Crewe substitute Steve Jones in the box.
Dean Ashton stepped up to equalise for the visiting Railwaymen from the penalty spot.
However, that parity lasted just a minute as Watford went down the other end and Cook went to hero from from villain crossing for Crewe's David Wright (pictured) to divert the ball into his own net giving the home side the points.
