Sir Bobby Robson's dream of leading his side out in the final in Gothenborg in May was kept alive by headers from Alan Shearer and Gary Speed, both from Laurent Robert corners, despite Mateja Kezman's penalty equaliser.
There were plenty of fans packed into St James' Park but the atmosphere was edgy at times despite the hosts taking a ninth minute lead.
Robert's inswinging corner was not dealt with as Shearer powered in at the near post to hand The Magpies a great start, even though PSV would argue it was not a flag-kick in the first place.
Aaron Hughes could not direct a header at the far post and Titus Bramble failed to make decent contact with a teasing Darren Ambrose centre as the hosts dominated the opening exchanges.
The match then strangely went a little flat, with both teams looking subdued, with only Jermaine Jenas managing a couple of efforts before the break.
Guus Hiddink threw on Jan Vennegoor of Hesselink to replace the ineffective Dennis Rommedahl and the Dutch visitors soon grabbed a lifeline.
Hesitancy from Ambrose allowed Young-Pyo Lee to cross but Olivier Bernard should have cleared the danger comfortably. Instead, the French defender dallied and felled Ji-Sung Park as he charged in to nick the ball away.
Kezman drilled the penalty to Shay Given's right to level matters with 51 minutes on the clock.
Bramble was fortunate not to concede a penalty, although his lunging challenge was on the edge of the box as Mark van Bommel went sprawling, but a goal-kick to the hosts was awarded.
Former Ipswich Town man Bramble headed over at the other end from a Robert free kick but, from the French winger's next set-piece, Speed kept his eye on the ball to head home past Ronald Waterreus, who will feel he should have done better.
John De Jong and Robert had routine efforts before late drama when Wilfred Bouma lashed a ferocious free kick goalwards with time running out. Given spectacularly tipped the deflected drive wide and, when Bouma shot wildly over the bar in injury time, the hosts could celebrate a place in the last four against Marseille.
