Rangers tabled a bid for their former player but have intimated they will not be increasing their offer for the Scotland international.
"Barry is our club captain," Hughes told Sky Sports News. "A great player.
"Rangers have come in with a transfer bid which was refused very, very quickly and that's the end of it as far as I'm concerned.
"We want Barry to stay, we've told him that and expect him to stay."
Ferguson is out of the trip to Portsmouth on Saturday with a groin strain.
