Chris Hutchings felt Wigan were unfortunate to leave the Madejski Stadium empty-handed after James Harper's last-gasp winner secured all three points for Reading.
Dave Kitson had fired the home side in front after Chris Kirkland spilled Kevin Doyle's tame shot, but on-loan Marcus Bent levelled with a towering header.
And Hutchings was left to bemoan a number of missed chances which kept Reading in the game until Harper's late intervention.
Better team
He said: "I thought in the second half we were the better team, we had two great chances but we didn't take them.
"Last week against Fulham we probably didn't deserve a point, but here we deserved something and got nothing. It's very disappointing for us.
"If we take our chances we win the game, but we haven't and we've lost it in the last minute.
"We're very disappointed. It's a long way back up the motorway when you come this far and don't get anything out of the game."
No complaints
Hutchings had no arguments over the key refereeing decision from Keith Stroud, who over-ruled his initial first-half penalty decision on the advice of assistant Patrick Keane.
The Latics boss said: "I think it was out of the box, so we've got no complaints about that. It's a tough job and you've just got to hope they get the decisions right."
And Hutchings admitted he felt substitute Julius Aghahowa should have found the net late in the game when he lost his footing after going round goalkeeper Marcus Hahnemann.
He said: "I don't know whether he stumbled, or whether the 'keeper did clip him.
"We should have scored from that situation. I was screaming at him to put it in the back of the net."
