Histon boss Steve Fallon felt his side were made to pay for missed chances as Swansea ended their FA Cup dream.
The non-league side, who saw off Leeds in round two, were beaten 2-1 with Gorka Pintado and Guillem Bauza on target for the Championship club.
Pintado went on to miss a penalty late on before Josh Simpson pulled on back for the hosts, but they could not fashion an equaliser.
Fallon said: "We had three or four good chances in the first half and might have taken them.
"When they come along in games like these you've got to take them. Swansea had a lot of quality about them, and their finishing was very good.
"But it's a credit to the lads that they are disappointed to have lost to a Championship team.
"Now comes the hard part of picking the players up when all the publicity ends."
Pintado's 25-yard thunderbolt in the 23rd minute set Roberto Martinez's men on their way to a trip to Portsmouth, and Bauza doubled their lead from close range seven minutes before half-time.

Pintado should have sealed the win but rattled the woodwork from the spot, after goalkeeper Danny Naisbitt had brought down Nathan Dyer.
But despite Simpson's tap-in with six minutes to go, Histon's dream was over.
"I was delighted with the attitude of the players and the amount of opportunities we created," said Martinez.
"If we'd scored the third goal with the penalty it would have been the end of the game.
"It was a difficult last few minutes, because Histon are very strong.
"We are looking forward to Portsmouth for the fans. We have not had the glamour in the cup for a long time now, and they deserve it."
