A nip and tuck affair saw both sides create a number of chances but it was Schalke that delighted the home side when they took the lead in the 20th minute.
Kevin Kuranyi showed clinical precision in converting a Halil Altintop cross with a fantastic bicycle-style kick, which gave Dortmund goalkeeper Roman Weidenfeller not a prayer.
Mohamed Zidan started the game on Dortmund's bench but after coming on for Kevin Prince-Boateng after the half-time interval, he was quick to make his mark.
Zidan threatened a leveller more than once but in the 81st minute he took Nelson Valdez' pass into his path and fired past Manuel Neuer.
The result leaves Dortmund in eighth and Schalke ninth in the table before the rest of the weekend's Bundesliga programme.
