The Gas had failed to score in five league matches since Clarke-Harris' penalty against AFC Wimbledon on Boxing Day, manager Ben Garner's first game in charge.
But the striker's 63rd-minute tap-in from Alex Rodman's excellent low cross from the right gave Rovers hope of ending their 10-game winless run.
However, Garner was denied his first victory since replacing Graham Coughlan when Murphy headed home Ethan Hamilton's corner with eight minutes remaining.
Rovers should have found the net in the opening half-and-hour.
Remi Matthews made three crucial saves and Aristote Nsiala hacked another effort off the line.
Bolton, now 20 points from safety, only managed a tame Murphy header and Dennis Politic's right-foot drive in response.
They did not thrown in the towel after Clarke-Harris' opener, though, with Murphy ensuring they avoided a fifth straight loss.
