Steve Bruce made six changes to the side that started Saturday's 1-0 win at Dynamo Dresden, but there was little to excite the Goslar's S-Arena crowd in a goalless first half with few chances at either end.
The deadlock was eventually broken eight minutes into the second period when Mirko Boland's half-volley across goal was tapped home by Orhan Ademi.
Danny Graham had a chance to equalise but saw his shot saved, before Gianluca Korte headed in Benjamin Kessel's cross five minutes from time to double Braunschweig's lead.
Hull will now return home to continue their preparations for the new Premier League campaign, kicking off against Chelsea on 18th August.
