Miguel de las Cuevas netted the only goal of the game in the 79th minute in the Santiago Bernabeu.
The defeat leaves Jose Mourinho's side eight points behind arch-rivals Barcelona at the top.
De las Cuevas' goal meant Mourinho lost his first home league match in more than nine years and also ended Madrid's 100 per cent record at home this season.
