The 46-year-old, who has been in charge of Reims for the last four years, takes over from Remi Garde.
"I am delighted to be here," he said on Lyon's official website. "First I wanted to say thank you for the confidence that the president (Jean-Michel Aulas) and (adviser) Bernard Lacombe have put in me. Thank you also for the challenge that presents itself."
Fournier, a former defender who spent two years at the Stade de Gerland as a player, led Reims to promotion to Ligue 1 and this season led them to 11th place.
Lyon finished fifth to qualify for the Europa League third qualifying round.
Aulas confirmed Lyon paid Reims 360,000 Euros in compensation to get their man.
The president said they had interviewed seven candidates, but Fournier had been at the top of their list.
"We have made a good choice, I'm convinced of that," Aulas said.
Lacombe added: "He has done a tremendous job in Reims. I hope we will share great moments together."Fournier, a former defender who spent two years at the Stade de Gerland as a player, led Reims to promotion to Ligue 1 and this season led them to 11th place.
