Lucio gave Munich a 6-0 aggregate lead after heading Jose Sosa's free-kick past Daniel Zitka in the ninth minute.
Akin broke the Munich offside trap in the 20th minute to fire the visitors level on the night before Yakovenko capitalised on a mistake by Phillip Lahm to win the match with a well placed shot past Michael Rensing in the 35th minute.
