Goals from Francesco Totti and Mirko Vucinic for Roma cancelled out Benjamin Huggel's first-half strike.
Roma, locked in a three-way battle alongside Fulham and Basel for qualification, started tentatively and it was the visitors who looked more composed in the opening stages at the Stadio Olimpico.
Looking to record a second win over the Italian's in Group E, Basel took a deserved lead 18 minutes in when Huggel caught the Roma defence napping to head home from close range after Valentin Stocker put in an inviting cross from the left.

Stefan Wessels had to be alert to deny Roma shortly after going behind, the German stopper off his line quickly to smother the ball at Simone Perrotta's feet.
Perrotta then had another chance to level things up but his volley was hit into the floor and Wessels turned behind for a corner.
But Basel gifted Roma a lifeline when Marcos Gelabert pulled Totti down in the box and the veteran striker stepped up to squeeze the penalty past Wessels.
Alex Frei went close for Basel in the second half but his curling shot was well saved by Julio Bertagnoli.
Roma hit back and scored on the breakaway though, the masked Daniele De Rossi playing in a sublime ball for Vucinic to finish off a superb one-touch move with an excellent finish.
Stocker had a glorious chance to equalise, only to see his shot saved by Bertagnoli's feet on the line and Roma survived a scare when Frei's flick bounced off the upright.
