The Basque side came form a goal down to take all three points at the Estadio Mediterraneo to move into fifth spot.
Almeria got off to a flying start when Pablo Piatti fired the home side in front from close range after just six minutes.
Iker Muniain drew Bilbao level just before the half hour mark to send them in all-square at the break.
Gaizka Toquero then put the visitors in front on 52 minutes when he converted Fernando Llorente's pass and Pablo Orbaiz added a third goal just past the hour mark.
The defeat leaves Almeria rooted to the bottom of the table, four points from safety.
